Will shooting at 6 megapixels and saving the files use more battery power than using 3 megapixels

Welcome to the Q&A Board!

Yes because the file size of the 6 mp images are larger and could possibly take longer to write to a memory card. However, remember that keeping camera features on such as the LCD and continuous autofocus, also take extra battery power.

To mimimize the worry about losing battery power, it's always adviseable to take an extra set of batteries with you when you expect to take a lot of photos.
